I just realized I forgot Pajama Sam: No Need to Hide When It's Dark Outside. Really, most games by Humongous Entertainment belong here, but this one in particular had a great soundtrack:
Into the Closet and Opening Title -

The Last Remnant - One of the most unknown and underrated games of all time, and surprisingly it's made by Square Enix.

Ending Song - Journey's End -

P.S. You guys have played waaaaay more games than me. Thanks for the good listens :P
I'm surprised I forgot about The Last Remnant... Thought it was a good game for what it was. I think people just weren't willing to give it a chance because they didn't want to learn the combat, strategy, and be willing to grind. It's not a game you can just mindlessly run through.

I also forgot to mention Dark Cloud and Infinite Undiscovery had some pretty good tracks. Again, to me.

Any Sonic game is bound to have great soundtrack.
Terraria's soundtrack is also great.

And yes, as was mentioned before, Duke Nukem has soundtrack worthy and fitting.

No one thought Ni No Kuni had an awesome soundtrack?
I second Persona 3/4 and shadow of the colossus.

Yes I forgot about this one. Pretty solid soundtrack. The story and characters were rather dull though (for the most part), imo.

There's also some games/soundtracks which tend to not be brought up since not many people played them:

Blue Dragon (Xbox 360)
Bravely Default (Nintendo 3DS)
Estpolis Denki II (Super Famicom)
Final Fantasy XI (PlayStation 2/Windows/Xbox 360)
Gensou Suikoden II (PlayStation)
Lost Oddyssey (Xbox 360)
Wild Arms (PlayStation/PlayStation 2, both the original and the PS2 remake, though they have some notable differences in their OSTs)

And you people here forgot these too:

Castlevania Symphony of the Night (PlayStation)
Tales of Phantasia (Super Famicom/PlayStation)

PS: Yeah, mostly japanese RPGs. :P

I might have seen it already, but it still needs to be repeated:
Skies of Arcadia
and, for a more modern one, UnderTale.

Just noticed this thread exists ^_^ I'm a retro-game soundtrack and chiptune junkie.
Will do my best to post as few links as possible x)

Can't evade Zelda games, Majora's Mask being my favourite

FF 4 6 7 8

Metroid, Super Metroid and Metroid Zero Mission for the atmospheres and epicness

Megaman 2

Terranigma

Seiken Densetsu 3

Super Castlevania IV

Wild Arms (haven't played it yet)

Digger T. Rock (!) The hardest game I succeeded to beat as a child (well, with Ninja Gaiden, Captain Planet ;) and Trojan). I love its soundtrack

Donkey Kong Country

Street Fighter 2 Turbo (Vega, Ken and Ryu)
on two guitars, really sweet

BUT the Megaman X series has to have my favorite tracks.. When epicness meets rock inside an SNES soundchip, I'm on my knees
MMX:
Love that one
MMX2:
<3<3<3

AANNND.. then there's Final Fantasy Mystic Quest =p
Those two are rock and epic as fuck, and delivered by the SNES it sounds just great

Honourable mentions:

Soul Blazer

Intro of Megaman 3 by SongeLeReveur:

Meridian Dance from Secret of Mana:

Corneria in Starfox:

Memorial of the Fallen Ones from Demon's Crest:

All in all, a lot of Squaresoft and Capcom.
And for animes, it has to be Saint Seiya.

There's also some games/soundtracks which tend to not be brought up since not many people played them:

...
Lost Oddyssey (Xbox 360)
...
I mentioned it earlier I think. As I said, imo, it rivals ff in awesome music quality.
